I think only the owner can apply for a Certificate, so you'll have to persuade him/her to get one.

For matching numbers, the current owner can apply for a Heritage Certificate, stating the correct numbers for VIN, engine, gear box, which will then be confirmed on the Certificate. Don't know about the UK, but in the Netherlands this wouldn't fly if the RDW (the Dutch DMV) found out. They would X out the VIN and give it a modern one.

How much of a problem do I have then? I bought my car totally disassembled to the last nut and bolt, carbs disassembled as well.

I thought they might have made a batch, given the buzz on this excellent forum. I'll just wait and see, not in a hurry ...

Looks quite good. Not sure I understand the billet aluminium and stainless fetish though.
