My heater box is slightly pitted on the outside, but instead of getting a new one I want to repaint it and fill the pitting with Bondo body filler or something similar. However, if the heater box gets very hot when in use the filler and paint might bubble, damaging the surface. So my question is, does the heater box get very hot when in use? Too hot for a body filler to cope with?

It doesn't get that hot. You'll be fine with your plan.
